This is the native 5.7 packages in Ubuntu, correct?
The issue is with the systemd service script there, which always checks for the default datadir (var/lib/mysql) instead of fetching it from the config.
There is a fix for this in Ubuntu 16.10 which will also be uploaded to 16.04 eventually, but it takes a bit longer to make changes in released LTS versions of Ubuntu.
For now, the workaround is to either change the systemd script or leave a copy of the database (or just an empty one) in /var/lib/mysql.
