Look for "datadir" in my*.cnf on the backup drive. "Datadir" specifies where the data folders are. Default is /var/lib/mysql/. InnoiDB files are in the path defined by innodb_data_home_dir, by default the same as other mysql files, check the setting in my.cnf.

Next time, institute regular data dumps with mysqldump, such logical backup &^ restore is slower but much safer.
