Sorry, for the foreseeable future, MyISAM will always require a complete rebuild of the indexes whenever do any ALTER.

You can cut the time in half by doing the ADD and DROP at the same time:

ALTER TABLE tbl
    ADD INDEX I2(a,c,b),
    DROP INDEX I;
