I think will depends on the processes within your project.

We had that issue before but from our experience is that......
InnoDB is:
*no row lock - multi-user(UPDATE, INSERT / SELECT)
*slow in searching (rapid queries)

MyISAM is:
*row lock
*fast in searching (rapid queries)
