They are mostl identical. To the recent Community release was added new feature SHOW PROFILE that is not included to Enterprise.

InnoDB source is the same in both Enterprise and Community, but Enterprise builds are made more frequently. So if you hit a bug that already fixed with Community binaries you need either to wait till the next Community release or build MySQL from source.
With Enterprise subscription ou get also access to MySQL support and support engineers will help you to find a cause of your problem.
