MySQL Server Slow All Of A Sudden

I really hope someone here can help me out.
My database crashed earlier today when my server ran out of disk space.
I cleared up some space (9GB) and restarted MySQL. But I then couldn't access some tables because they were corrupted.
I used the REPAIR TABLE command to fix the tables but now queries run really slow compared to before (now: 45s, before: < 0.10s).
I've been hacking away at this all day and I'm getting a little bit desparate, I'd really appreciate it if someone could suggest where the problem lies.
