I'm going to try a few different designs and see how each method stacks up. I think the winner will be a mixture of easy to input data and easy to get proper output. At least I have some viable options now.

The data (~2000 files containing multiple tables each) exists currently in unorganized excel spread sheets. That is the next challenge. Hopefully I can use LOAD DATA to do some of the heavy lifting after I organize the tables into a few less files. I don't know all the ins and outs of LOAD DATA, so I may need to make some temporary tables and then migrate it into the one big one.
