The paths used in the wizard are *suggestions*. They are not meant to be always correct. The wizard has a number of templates that are there to make setting up connections/instances easier but this does not mean that the defaults should be accepted without at least a single thought if they can be correct.
Also, WB comes with templates for 64 bit Windows and 32 bit Windows, named "MySQL 5.1 x86 Installer Package" and "MySQL 5.1 x64 Installer Package". When you pick the 64 bit template you will also get "Program Files" as default path.
