When you "forward engineer" a model to a server you create or update a schema (database) there. How such a schema is represented in the file system is usually nothing you need to care about. What you can change the MySQL data dir (which is **not** the installation folder), but by default under C:\ProgramData\MySQL. You can move this to a different drive if you want by editing the MySQL config file and restarting the server.
