Ok, this might not be a bug in the workbench, however may rather be an issue in the upgrade from older to current version.

I decided to reverse engineer my db into a new model, then sync that new model with my db, and everything was as expected (nothing to update!). I then on a table by table basis did a sync to my original model updating the model from db. Thereafter my model again behaves as expected.

The conclusion I thus jump to is there is not really an issue with the workbench, but rather a syntax or structure problem with the model (i presume) being brought forward.

In my case this is a model that I guess is 8 years old, and originated in a rather older version of the workbench.

I have similarly updated bug 91937.
