WB is a complicated GUI app with its own bugs, like other GUI apps designed with Windows users in mind, too often it can hide what you need to know. Also the current WB version does not work well or sometimes at all with obsolete MySQL versions. For a job like this I would want the most direct database access possible, so I would use the mysql client and mysqldump programs for each version in turn.
