Thanks Edwin, but I seem to have solved the issue with Workbench.
I noticed that the problem was copying the data rather than applying it to the mysql instance. I looked into all the timeouts in Workbench, and after changing two of them, I've had no problems.
In Workbench:
Edit > Preferences > SQL Editor > DBMS connection read timeout interval (in seconds) = 0 (to skip the read timeout), and
Edit > Preferences > Others > Migration Connection Timeout = 3600 (seconds, so 1 hour).
