Have you tried running the stand-alone MSI to install Connector/NET?
It is available here:
http://dev.mysql.com/downloads/connector/net/
If you can successfully install using the stand-alone MSI then you are facing a MySQL Installer for Windows issue, and we would really appreciate if you come back to us with a very detailed way to reproduce the issue. If you can't even install the stand-alone MSI then you would need to direct this issue to the Connector/NET product team.
