It's Ok to install EF 6 thru nuget, in fact I think is the only way.

Ok, some details to check:
- Visual Studio 2013 must be non-Express edition (otherwise no VS integration (EF Designer) works, your option here would be Code First).
- You can also check if VS2013 can create MySql connections from Server Explorer.
- On your machine.config (typically in path C:\Windows\Microsoft.NET\Framework64\v4.0.30319\Config) look for "MySql.Data.MySqlClient", must be an entry in DbProviderFactories. Must be there if the MSI was installed correctly.
- If you are targetting .NET 4, check it is not Client Profile.
