Lots of things factor into this question. First to discover the cause, then to formulate the cure.

* Using MyISAM or InnoDB? (They use disk quite differently.)

* SHOW VARIABLES; (Lots of things _could_ be involved.)

* What Operating System? What settings do you have there? (Eg, Linux elevator strategy)

* How much RAM? (Perhaps you have the caches set too high, and you are seeing paging.)
