Any other ideas? I'm surprised to be the first one to have noticed this. It's quite easy to observe the settings mismatch: Install FreeBSD 7-8.x, install the MySQL 5.5.9 port, copy /usr/local/share/mysql/my-innodb-heavy-4G.cnf to /etc/my.cnf, add mysql_enable="YES" to /etc/rc.conf, start mysqld, and test.

p.s.: %my-data-dir%/my.cnf (/var/db/mysql/my.cnf) is non-existent, so I've ruled out this possibility, too.
