How to Find out What's Using InnoDB

I've created my database with the skip-innoDB option in my.cnf file. However, I see that an ibdata and iblog files have been created. And everytime I shutdown or start the database, these files get touched. Is there a way to find out what's contained in these files and how to permanently remove them without corrupting my db?
