Hi James,
Thanks for this detailed response. When you first posted it we had too much angst for the moment to appreciate all of it. Since then we have been running our replacement Opteron server as slave replica (it appears to be about 20x faster than the sparc box) and as soon as we are happy about its stability it will become the master. This will resolve the problem until we start hitting its limits of memory and IO capacity in the future.
For the Opteron we are using 4GB of buffer_pool, and 1GBx4 innodb_files. I know this does not meet your 50% per file suggestion but we are concerned about recovery time from outages and so will try to live with it, at least for a while.
