The innodb_file_per_table option, introduced in MySQL 4.1, stores each table and its indexes into a separate <tablename>.ibd file. There is currently no way to assign multiple tables to a single tablespace (other than the system tablespace that is in the ibdata files) or to assign some indexes of a table to a different tablespace.
