Check for skip-innodb in my.cnf and remove it if present. Also use SHOW VARIABLES LIKE 'have_innodb' to confirm that it's present. Some package maintainers remove InnoDB from their builds, even though it's the engine most people should be using whenever specific performance situations or other factors don't make another choice necessary.
