It's too big & complex for the Newbie forum, let's try the InnoDB forum.
Subquery optimisation has been improved in 5.6. I would want to set up a 5.6 instance and compare (i) the query and (ii) EXPLAIN EXTENDED on the query with all relevant optimisation switches turned on.
