Thanks, that clarifies the question.

I don't think there is such a timeout. However, the Percona Toolkit has something that will kill processes that run longer than X. This is not quite the same, since it does not know whether a lock is being held. It is aimed at long ALTERs, SELECTs, CROSS JOINs, etc.
