To understand how InnoDB decides how much time to give to walking the file tree in search of unused space in an .ibd file's data pages and when to just append, you'll need to study the source code.

In my experience, .ibd files are 2-5 times larger than what information_schema reports for (data_length+index_length). If file size is a significant problem for some reason, you can purge all deleted space in a given .ibd by running Optimize on the table.
