innodb disabled

I installed 5.0.18 on a linux machine. When I run it as it is, InnoDB is supported. But when I put my own my.cnf file in /etc (it does not replace anything there), and restart the database, InnoDB is no longer supported. My cnf file does not contain skip-innodb. It is based upon the my-large.cnf, with the comments removed from some of the innodb configuration.

Why did InnoDB support disappeared?
Where is the default configuration file located?
