Looks like a bug, i filed a bug report for it:

http://bugs.mysql.com/bug.php?id=30825

it is not InnoDB specific by the way, add another
POINT to the MyISAM table with index and the
query will fail, too. It just succeeded by accident
on the one row table as the optimizer chose to
ignore the index and do a full scann instead on that one.
