MySQL *very* slow when IO intensive process (rsync) is running

I use one of mysq mysql servers (4-CPUs DELL PE2950 with SCSI disks, RHEL 4.4, MySQL-server-community-5.0.51a-0.rhel4) for running some backup via rsync.
I noticed very weird (IMHO) thing - during running rsync many mysql queries running very slow or stucked at all. I mean "very" - the same select which ususally takes 5 seconds may run 1-2 minutes when rsync is running.

How can I debug/fix this?
