Number of SQL Queries on different OSes

Hi guys,
I have 2 servers with MySQL. First on Windows 2003 server and second on Linux Ubuntu. Also, I have equals DB on these (InnoDB). It's abount 50 tables and views. so, when I run the query (select from different tables and views with joints) on these DBMS instances I get the different result for Number of SQL Queries (u can see it in the SQl Administrator->Server status). As I understand, this variable present the current number of queries. So, the values for Windows and Linux servers are very different. On Linux it's about 250 000 and time for query about 1 sec. On Windows it's about 500 and time about 20 sec. Why?
How can I get result for Windows same to Linux? I need in fast dbms
