If you can't post your query, maybe you can post the result of "EXPLAIN yourquery". It could help. If it results that MySQL doesn't use indexes, try using FORCE INDEX.
Can't your query be cached?
Another (very dirty) suggestion: even if your main tables need to be InnoDB, can't you create a MEMORY summary table?
