If you have the same issue with Apache, it seems to be a network issue, not a MySQL issue. MySQL can use a compressed protocol for network communications, but this doesn't solve your problem.
Try to ping your server from another host. Try also pinging '127.0.0.1' from the server (if it's slow the problem is on the server). Maybe you already know all these things but I don't know much about network.
