Rsync has to do a lot of Disk I/O. Perhaps it is hogging things.

Do not do a backup via rsync or tar while MySQL is accepting update, nor while the tables are not 'flushed'. You may get an unusable backup.

RAID? Striped? Mirrored? -10? BBWC?
