It could be tuning. It could be query optimization. It could be both.

Big question first: InnoDB or MyISAM?
InnoDB: set innodb_buffer_pool_size to 70% of available RAM and key_buffer_size = 10M.
MyISAM: Set key_buffer_size to 20% of available RAM and skip-innodb.
Both: Well, some combo in between.

CPU at 100% usually implies that you are not disk I/O bound; the above tunables usually help I/O.

To assist in analyzing slow SELECTs -- in particular, CPU bound ones, please provide
* SHOW CREATE TABLE tbl\G
* SHOW TABLE STATUS LIKE 'tbl'\G
* EXPLAIN SELECT ...\G
and surround them with [ code ] and [ / code ]
