What does MySQL say (process list) it's doing when the queries are running slow? When they start running slow, does the average qps start dropping below 120? I've had an issue like this, and it was because of the notorious DNS issue; MySQL would get busy w/ DNS and qps would drop until the server was almost dead (or it did stop altogether), and this roller coaster would continue and give the appearance of MySQL slowing down.
