I think it would be worth posting some processlists and maybe an example before and after of a query that runs 0.01 before and 90.00 after. I, personally, have not heard of a such an issue, a linear degradation of performance over such a short time. You asked earlier if there were any debugging functions: Not really. Between SHOW PROCESSLIST and EXPLAIN, a whole lot can be revealed. Although it's not really meant for this (troubleshooting short-span degradations), you could
http://hackmysql.com/mysqlreport before while it's running good, then mysqlreport afterwards and see if any metrics have changed significantly.
