Is mysqlslap runnng on the same machine as the server? If so, it is competing for resources.
In my opinion, this is unreasonably high:
> --max_connections=6000
This sounds dangerously low:
> stack size (kbytes, -s) 90000
If you have over 1000 threads connected to one server, you have something else wrong.
> --concurrency=1200 --number-of-queries=1
I suspect Max_used_connections was nowhere near 1200. The queries probably came an went so fast that they were not all there at the same time. I suspect that STATUS value gives you a more accurate estimate of the concurrency mysqlslap actually achieved.
Check GLOBAL STATUS LIKE '%timeout%';
