How to benchmark a query (and avoid caching)

Each time I run a query it gets faster even though I'm doing FLUSH TABLES in between to clear the cache.
This is making it impossible to generate realistic benchmarks to compare queries.
I'm missing something here! Can you help?
Thanks, Paul.
