is default my-huge.cnf really usefull?

I have one stored procedure main do statistic fuction over two tables, one is 12 million records, another is 17 million records. my MySQL server is on Redhat AS 4(4GB ram, 2 itanium CPU). my problem is if I copy the my-huge.cnf to /etc/my.cnf and use it my default configuration, the same procedure will need 6minutes and 56 seconds, but if I don't use any kind of my.cnf, the same procedure will only need 3 minutes 54 seconds.

It seems that the suggested my-huge.cnf cause performance degrade on my server.

By the way, good to all is that the same procedure need 59 minutes and 15 seconds to finish on MS SQL Server Enterprise(CPT) 2005, I use the same machine(dual boot), same tables and same table indexes.
