High CPU usage in MySQL is almost always a result of poor indexes and/or poorly written SELECTs. Do SHOW PROCESSLIST when the CPU is high, show us the the queries in it, plus show us SHOW CREATE TABLE for the table(s) involved.

While you are at it, What version of MySQL? How much RAM do you have? Let's see
SHOW VARIABLES LIKE '%buffer%'

From there, we can advise further. (And may need to ask for more info.)
