It's indeed weird that MySQL server cannot see the NDB which indicates there's some configuration wrong.
A little bit more information on your MySQL server configuration is needed to help us understand the issue. If you could share your full NDB+MySQL server configurations and the commands you're running that would allow us to guide you better.
A good practice is to specify in MySQL server which API node id to use. Note that, number API node ids depend on how many connections you're establishing between MySQL and NDB (which is controlled by --ndb-cluster-connection-pool).
