Hi,
The problem you are experiencing is a bit off topic here because it has nothing to do with ODBC itself. The problem might be in the replication configuration, hitting the limit of the number of the open files, etc.
I would recommend creating a new topic in MySQL Server Replication section:

Also, please provide as many relevant details as you can such as the OS where the MySQSL server is running (whether it is local or remote one), try doing the table update using mysql.exe command line from the same machine where the SQL server is installed, check if same problems happen to all tables in the database or just one.
