It remains the case that a file copy snapshot is reliable if and only if it was taken after a completely error-free MySQL shutdown.

Of course maintaining usable and always-available backups of huge databases is extremely challenging---often well beyond the capacity of community RDBMS editions. You may need an Enterprise edition.
