Relationships lost when backing up databases

I am attempting to back up some mysql databases on Ubuntu 10.04 and/or 12.04 and find that in either case, I can neither save the table relationships nor the links. I have also tried this via phpmyadmin with the options to save both data and structure.
Importing a database saved via the above shows a loss of links and relationships between the tables. I'm wondering what I'm missing here?
