A binary backup is not a valid method to upgrading mysql.... see this url http://dev.mysql.com/downloads/mysql/5.0.html on the download page for v5.0 ,
showing the link http://dev.mysql.com/doc/mysql/en/upgrading-from-4-1.html for upgrading from v4.1.

You intent to bypass the upgrade 4.0 to 4.1 too... Take care to follow the procedure described there, there are small things to check during upgrades, be carefull...
