Even if you lock tables for writing InnoDB does not guarantee no byte would be written into log and shared tablespace file, therefore if you use InnoDB you should either stop server before copying tables or to switch to one of solutions which support InnoDB hot backup such as MEB: http://dev.mysql.com/doc/mysql-enterprise-backup/3.6/en/index.html
