I haven't heard about any issues with FLUSH LOGS, but I also don't know if anybody flushes logs every 5 minutes. Probably there is a sense to use some hardware solution like RAID arrays which ensures every piece of data is double-written?

Btw if you are going to do incremental backups every 15 minutes consider increase innodb_log_file_size and use option incremental-with-redo-log-only (http://dev.mysql.com/doc/mysql-enterprise-backup/3.7/en/backup-incremental-options.html) available in 3.7. This is much faster than "traditional" incremental backup.
