Not sure what "more elegant" than encryption would be. I'd have to say that's your only route because, thanks to "--skip-grant-tables" and a couple of other widely known tricks, the DBA with local access to the box really is in charge. However, if it's a turnkey application, what do you need a DBA for anyway? (The best operational defense here may to erect a "Somebody Else's Problem" field...)
