I am currently using the MySQL Query Browser for gui and also phpmyadmin. I moved away from Control Center as soon as MySQL stopped developing it. I do find that each tool I use can do things differently. I like the way I can export SQL stuff from phpmyadmin better then I get the output in the query browser. I find that I test things first in the query browser and then save the file and import it in phpmyadmin.

I guess you just find the tool that you like the best
