Database File Not Accessible

I'm trying to move all the databases from one server to another. There are two database files that are inaccessible from either the command line, MySQL Administrator or MySQL Query Browser. I can see the database files in var/mysql/. The web apps that use these two files work. It's as if they don't exist...only they do.

How can I do a sql dump or move these files when I can't access them with any tools? Is it possible to copy the folders and move them to the server?
