I read the MySQL Administrator Documentation and it would seem that when running more than one instance of MySQL, the MySQL Administrator will always default to the first service listed in Windows when running in normal mode.

In other words, if MySQL4 is listed before MySQL5, it will always list MySQL4's settings in the Service Control and Startup Variables sections when the Administrator is run in normal mode.

In order to edit the correct configuration file for MySQL 5, one will have to start MySQL Administrator in Configure-service Mode by pressing control and clicking the "Skip" button when choosing the connection with which to access MySQL (first screen that pops up when starting MySQL Administrator).

From here one can choose the correct configuration file (click on Starup Variables) and choose the option file at the bottom. Edit to your hearts' content.

Sometimes it helps to read the manual :-)
