compacting Mysql database files

I have one mysql box with mysql ver 4.0.16. The table type of database is Innodb.
The ibdata1 and ibdata2 in data directory is around 4GB. Even after deleting lot of records from the table, the size of the database file is not coming down. I am running out of space in data directory. How can I compact the data base files? I want to reduce the disk usage, even after deleting lot of records, the size is not coming down, any help in this regard would be appreciated.

can anybody help me in this regard !!!!!
