I have encountered the same problem. I have since reported it as a Critical bug, because this also prevents Backups.

I have also noticed that using mysqldump when there are stored functions also results in incorrect backup files. This causes mysqdump to skip data insertion for all tables.

If I were you, I'd check any automatic backups that you thought were successful to make sure they were properly executed.
